What is the difference between De Novo and Reference-Based transcriptomics?
Reference-Based transcriptomics aligns RNA-Seq reads to an existing, known reference genome — used for well-studied organisms like humans, mice, and model plants. De Novo transcriptomics assembles the transcriptome from scratch without any reference genome — essential for studying non-model organisms, novel species, or organisms where a reference genome is incomplete or unavailable. This workshop teaches both approaches, so you can analyze any organism's transcriptome regardless of whether a reference genome exists.
What is meta-transcriptomics and how is it different from metagenomics?
Metagenomics sequences all DNA in a microbial community — telling you which organisms are present. Meta-transcriptomics sequences all RNA — telling you which genes those microbes are actively expressing at a given moment. Meta-transcriptomics is therefore a functional readout of the microbiome, not just a census. It's more clinically informative, more complex, and rarer in training programs — making this module particularly valuable for participants interested in gut health, infectious disease, and environmental genomics.
What tools and software will I use throughout this workshop?
The Galaxy bioinformatics server is the primary platform throughout all three modules — no command-line required. Additionally you will work with RNA-Seq QC tools, de novo assemblers, alignment tools, DGE analysis packages, pathway analysis platforms (KEGG, GO enrichment), network analysis tools, taxonomic classification databases (110,000+ microbial genomes), and microbial gene expression databases (~100 million genes).
Are sessions recorded? What if I miss a day?
Yes, all 7 sessions are recorded and shared after class via YouTube using the Gmail ID you register with. If you miss a session, you can complete all corresponding tasks by watching the recording at your own pace. The program is fully self-paced for revision — every recording is available.
